Alignment - dotted lines?

When I confirm a source-target pair during alignment, I save the file, disconnect the dotted lines and the re-run alignment, the confirmed pairs are turned back to dotted lines. Why is that and how do I avoid this?

    Then run the realignment:

    When I do this the dotted lines I cleared are now dotted again, as expected, and the solid lines are still solid, as expected.

    I think we'll need some steps from you to be able to understand what the problem is.
