How can you repair a TM that hasn't been aligned since it has been created?
There are a lot of multiple translations for the same source segment, inconsistencies and other things that make translators job very difficult.
Any suggestions on how can we repair those TMs?

I think the question here, is not how to necessarily repair a TM, (this may infer the TM is corrupt) but how to align and clean up a TM, that over time, has become 'dirty' with lots of inconsistent translations/ tags etc.
Cleaning up a translation memory can, depending on the size, be quite time-consuming. But of course most will agree this is time well spent.
The 1st option (if you know exactly what it is you wish to remove)
Simply open the TM, search for the TU's you wish to discard and delete these.
Another option, would be to search perhaps on (various) parameters
If there are a lot of TU's that need cleaning, then perhaps the best option would be to use a 3rd party tool such as Okapi Olifant.

Once you have cleaned the data- create a new TM and import the TMX from Okapi.
