It would be ideal to have the option to mark reference files for internal use only or as without customer portal visibility. For example, during LSO, linguists need to upload both the updated sdlxliff and the commented PDF for DTP2; in this case, the file needs to be uploaded as reference and, thus, it's visible for the client.
