We are having a very frustrating experience trying to run Passolo in batch mode. We have different failures on different systems and are clueless. Is there a configuration file for Passolo that we can use to compare?

SDL Passolo is storing its configuration in the registry and various configuration files that might be hard to identify. If you just want to adjust individual settings on different systems you use the export/import for options. To move away from registry settings and centralize all configurations in one place please use the /profilefolder command line parameter described in the online help.
