Update publication output PDF

Question

I would like to do some post processing on the PDF created by DITA-OT, how can I update the "download file" in publication output in publication manager?

Post-editing a 100% automatically generated PublicationOutput can be done. Question is should you save it back into the Repository? I would advise against storing it back in the Repository as it makes it hard for users to know what can simply be re-published. And what happened through manual touch-up which doesn't scale well. 
 
The system deliberately doesn't have a public API Set method to re-upload over the Web Services. We see this as a server-side streaming action, especially as this can be about hundreds of MBs - the Get methods over Web Services offer chunking to handle the sizes.
