Unable to delete "non-existent" file checked out on GS server

I need to depublish the project but GS will not allow this because it considers that there is a file "checked out".

On examining the GS web console, I can see that one file is indicated as "checked out" - but this file was in fact deleted some time ago (hard delete of whole file folder by systems admin). Accordingly, it is not showing as "checked out" for any users, and indeed cannot be otherwise accessed via GS (to reset by checking out and in again).

How can this be rectified?

    First of all, thanks for your answer, here are my responses:

    We are working in Studio 2014 currently, so do not have the "archiving/detaching" option (I don't think).

    The related file folder was deleted locally by a person with admin rights (right click > "delete folder"). I agree that this was not wise, but with the relative lack of documentation on GS, there is much learning "on the job" - this being one such issue (the alternative would be to depublish the project, delete the file and republish, but who honestly has the time to do all that?).

    None of the files in the Filestore have been touched - way above our pay grade!

    On the Silverlight webconsole, we can see the file in question (marked as "checked out"). But this interface does not appear to allow us to change the status (delete file or mark it as checked back in, for example).

    Any ideas on how we might proceed?

    Ok, if it's still on the server that's good news.

    Basically in Studio:
    - Select the Project and specify "Remove from List"
    - The go to Open GroupShare Project and re-download the project (you need to select a different local folder)
    - Now everything should be visible and you can "check-in" or "cancel check-out"
