I have translated recently 2 InDesign files but the workaround to open them and export them after translation is not so simple. Has anyone got experience and good advices on this?

probably, I have not correctly understood the problem you faced.
I regularly work on Adobe InDesign files (CS6, 2017 and latest 2018) and I never found any particular problem in loading, processing and exporting again translated files.
Granted that I use SDL Studio 2017 SR1 CU9 when dealing with Adobe InDesign files I set the IDML file filter as follows
and it works correctly.
Why are you talking about changing file extension as SDL Studio can directly import, process and export again IDML files?
Could you please be clearer?

I believe it's just about changing file extension to ZIP to extract the internal XML to change the version... Just overcomplicated and unnecessary act (because "Process unsupportted file versions" option does the trick).

There are some different ways to do that.
You can:
However, you can NOT save any INDD file from Trados Studio. To have an INDD file you must open the IDML in InDesign and save from there as INDD. This is the only way a translation of InDesign files work.
