I guess only the project TM will reflect those changes. That TU would only go to the main TM when you finalize the file or update the Main TM via batch tasks.

would a TU deleted in the Project TM also be deleted in the main TM when the project is finalized?

The main TM is updated based in the SDLXLIFF content.
The project TM is only used in the translating step, while confirming segments.
So if you Finalize the project (or file) or if you update the main TM at anytime (via Batch tasks), the project TM is not used at all.
So you can delete a TU in the project TM and be sure that it won’t be deleted in the main TM.
