I experienced merged files to lead to extreme performance problems, sometimes. Closing Studio down and restarting the PC (and Studio) fixed it - for a while.
I find it hard to predict when this will happen, and I always found that the more files are merged the worse the problem. I don't think I ever had real problems with 3 merged files.
How big are the individual files, and are they virtually merged or merged at project creation?

I can't say for real what is happening with my Studio 2017.
I spend more time on restarting my computer than on the translation itself.
The stress is just unbearable, especially with very tight deadlines.
Would just have to try other translation software.

Firstly, are your versions of Studio 2017 and of MultiTerm 2017 both updated to the latest version (open MultiTerm and click Help>Check for Updates)?
Then, take a look at this thread and try following the suggestions there:
The issue described is not the same as yours but the suggestions may be a solution for you.
If none of those suggestions work, you should try repairing your version of Studio, as described here:
Windows Repair of Studio/MultiTerm
If none of those work, try reinstalling Studio. If that doesn't help, you have the right to contact Installation Help free of charge, here:
installation and licensing help
Select 'Installation' from the 'Case type' dropdown menu.
Someone will help in the next day or two if you give your correct email address.
