At first glance I have no idea. I tried to replicate and played around a little, but I can't cause this behaviour:

We'd need to see your project and your TM to make sense of this.

Is there solution to this issue? I have similar problem with my project. When you have multiple matches to the same text at 100%, multiple translation penalty is not applied, unless you set penalties at the 'Translation Memory and Automated Translation, column Penalty.

Currently I don't know what the issue is. I can't repro this and the user seems to have marked my response as verified.
Presumably you checked that you have the multiple translations penalty checked?
Presumably the missing TM in your screenshot is because you edited it out and not due to some other strange bug?

Maybe try reindexing your TMs?

Do you have maybe description what penalty take pecedense?
There is no precedence here... they all apply and add penalties if appropriate.
