Apologies for stating the obvious... but perhaps make sure that you have selected the correct report.  Each time you run this you'll see a new report created in the reports view.  Same name.

Also, even if you have the internal you can still see what the count would be.  The sum of the internal will be your New/AT.

Thanks for the quick response.

Of course I browsed through and compared all generated reports to see if there are any differences among them, but strangely enough, in every report the option "Report internal..." appears as "Yes", although clearly and deliberately disabled/unchecked in Analyze File Settings.

Can the client override such settings when preparing the package?

Indeed, I can still see what the count would be, but I would like to send "my report" to the client, without the internal fuzzies.

I forgot to add that if I perform an analysis on another file, it works just fine.

You did make this change in your Project Settings and not just under File -> Options?

I usually choose this option after I initiate Batch Tasks > Analyze Files > and then choose my options under Batch Processing.

I had no idea the option in Project Settings would completely invalidate my choice - it's a bit of a strange "design", but thanks a lot for letting me know, now it works as it should :)
