It is very unusual for files to simply disappear.

I would first check the Recycle Bin just in case and also do a File Explorer search

...searching for what you know to be in the file 

Its also very useful to provide the full error stack as this often provides clues to an issue

I was able to find the the files and they are in the correct place but the project is still giving me the same answer. I can open the target language file and it has my translation, but is there a way to reload the project so I can use it as usual?

Firstly to rule out an issue with the source file- try opening the file as a Single file translation and then without translating- Save Target As.

If this works fine, then I would suggest creating a new project (with a slightly different name) and then pre-translating through your TM as it maybe the project itself is corrupt.

It seems that the project file was in fact corrupt, but the Sigle file works fine. I created a new project as suggested and used the single file to pretranslate all the work I already did. It worked perfectly. Thank you!
