I also think alignment isn't a bad option since you can just accept the automatic alignment if you don't care to make sure they are absolutely perfect.  Just drop your 1000 files in there and penalise the resultant TM when using it so you can always check the results without inadvertently accepting a 100% match that is actually incorrect.

So what kind of files are these?  If they are anything other than Excel with simple single column entries I think you'll find it's a lot more work than alignment.

Paulit is pure txt file. The number of lines in both files is the same. 1 line contains 1 record (i.e. word / phrase / sentence / paragraph).

Perhaps, given the volume and type of files you have, you should consider using something like LF Aligner.  This is a pretty basic tool, but very fast and simple to use.  You'll probably have less segmentation issues with this and the accuracy of your final TM will be more or less what you're looking for.  If I had to tackle your specific task I think, in all honesty, I'd start with this!

Thanks PaulI tried LF Aligner but it merges the 1st & 2nd line of source. Compare to LF Aligner I feel Our SDL align options is more better.

Ya. My only worry was that If i get more number of files like 1000+ then it will be difficult for me to do alignment.... If you have any other idea how we can do it with less effort I would love to hear that.

Only to "throw" the files in and accept the auto align without checking.  If they aren't right you can correct the TM when you get to it as part of a translation job.  The original intention behind the Studio alignment was just this approach because more often than not the amount of effort to align files as part of a translation project could take longer than the time available to do the translation project itself.  So instead of wasting time on it you "throw" them in, penalise the TM and get what leverage you can to help with the work.

If they need to be accurate then you really have no choice and need to align carefully.  Even f you try and put the text into Excel you'd still need to take care to ensure alignment so you might as well use the alignment tool where it's visually easier to see and you have the tools (with recent versions of Studio) to manipulate the text where needed.
