Every time I update Studio 2021, my custom file type ST4.sdlftsettings is removed.

If it's not then there may not be a workaround to this. I must admit I didn't notice this myself and I think my custom files are still there after an upgrade. It may be that if the default template was updated you may lost something... so perhaps try working with project templates and this way they'll probably remain untouched. Although also worth keeping in mind that sometimes it's important to recreate your templates too... particularly between major releases... 2019 to 2021 for example.
