I worked on a project with 2 TMs, one English (US) ->Spanish (US), and the other English (US)->Spanish (Spain). The project came as a package from the client, which was in English (US) ->Spanish (US). The second TM, the English (US)->Spanish (Spain), did not get updated at all, even though I had the “Update” checkbox selected. Is there any way to automatically update the TM that didn't get updated (short of using WinAlign, or going segment by segment in the bilingual file)?

The only way you would be able to add\enable a TM with a different language pair is if you were using the AnyTM App as Studio itself does not allow you to enable a TM where the language combinations do not match the language pair of the SDLXLIFF file.
If you do want the contents of your SDLXLIFF files to be added to your 'English (US)->Spanish (Spain)' then one option would be to open the TM in the 'Translation Memories' window and then import the SDLXLIFF files into this TM - make sure that the option: 'Exclude language variants' is not selected on the 'General Import Options':
