All company folders on shared drive will be moved to SharePoint Online, no exceptions. We will have a link to access files and will no longer access them through a file browser window. Has this happened to anyone?

In the absence of any response from someone who may have experienced this I'll just note that you should still be able to access to this through a windows drive. If you can't then I would suggest that this may not be the best place to house your work.
Having said this, I also don't think it's a smart way to work because of the problems this can create in trying to share what are essentially file-based projects for a single user and not for teams. It is possible, and with care it can work, but to avoid problems it makes more sense to work with the appropriate setup. So use GroupShare or Language Cloud for example. Here these files are managed centrally and access is controlled properly.
