Can you explain why?  What did the file contents look like?

This would cause Studio to handle it as a plain text file and would not use the markdown filetype at all.

Well...can you share the markdown file you are handling so we can have a better idea of what to suggest?  In theory it should be no great pain, but often it's the details that can cause problems and markdown can mean different thigs to different users as there is no one specification for all.
