I appreciate having these options enabled by default for some projects is needed, but by using Project Templates you can better control these settings automatically across all projects.
Best of both worlds, keeping in mind the objective is to protect the integrity of the source content and therefore has an impact on the target.

Although I am a big fan of this possibility, allowing it permanently is NOT a good idea. Merging segments in formats like xliff or xml may very fast lead to damaging the file structure. And in Word this leads more than often to problems, when fields or picture tags are moved between paragraphs. So it is better to leave the option as option and allow only by request. This w<y the decision is left to the user.
A good idea would be having a warning popping up when switching this option on and telling the user, that there are limitations to this function.

I'd agree with this as long as we also provided a link that clearly explained why and also what the limitations were.
