Changing manually the status to Translated doesn’t update the TMs.

So why does it work? I think that in that website, the Finalise task is used. With the Finalise batch task, main TMs are updated and final translated documents are created. Note that you can update the TMs via Finalise or via Update Main Translation Memories tasks.

Also you need to have the following checkbox ticked when you run either task, otherwise the TM won’t be updated with your Translated segments:
