There is documentation here about a Change Tracking capability:

But it does not say how to invoke this change tracking. Is this what is used by the web client capability to generate a report comparing one publication version against another?
I also notice there is an "XML Change Tracker Settings" page in the web client. Same Change Tracking?

Change Tracking capability is indeed the Compare operation you can find in any Preview (either Web Client or in Client Tools) or as an option to compare two publications while publishing. What you linked is the outcome of the compare operation which in turn serves as input for the Preview or your 'PDF' rendering stylesheets.
The Settings area is indeed a match to tweak this capability. Change Tracker capability in its core is a longest-stretch algorithm, so there are limitations if you are thinking of hierarchical situations (xml is a tree representation in the end).
