In Studio 2017, the target file remains in the source language. We're using a custom file type. I've tried "Generate Target Translations" and "Export Files".

Custom file type for what kind of format?
Usually there is some content in the source, which causes similar problems, however I have seen that until now only in Office formats and maybe once or twice for MIF. In that cases copying the segment from source to target, from which the untranslated part started in the target text, plus the segment before and after has typically solved the issue for me.
