When I finished the translation and I want to generate the translation memory containing all the segments of this particular project, it is my understanding that I can do it only by clicking Populate Project Translation Memories.
My question is:
Does Trados ignore the repetitions when generating the project TM?
I can see that in the translation memory Trados generated there are 2800 segments, while in the project there are 3500 segments.

In the event it's a sentence under different context (heading, list item etc) it will be appropriately managed in 1 entry.
If its number formats, it stores 1 example of each and all variations (number substitutes) will be appropriately managed in 1 entry.
Example 100 vs 1.00
That said I am concerned by your overall understanding of the process.
If implemented successfully, Project TM's are created during project creation.
Project Translation Memories are typically updated automatically on the fly (Ctrl + Enter) as users edit or add new translations, with your Main Translation Memory potentially acting as a reference point.
If your objective is to ensure your most recent translation for a particular project are appropriately saved, then to some extent disregard your Project TM.
It was simply a transitional reference while your translations get finalised. Its not a database that gets referenced for future projects.
If you want to
generate the translation memory containing all the segments of this particular project,
then please run Batch Task "Update Translation Memories" as this will ensure your Main TM will be updated and ready for a future project. I hope this not only puts your mind at ease, but also helps clarity when to Update Project Translation Memory vs Update Main Translation Memory.
