You will need to do some experimenting with the settings until you reach what you need. Unfortunately, I never understood how it really works, so each time I just go there and to the corresponding section in the used file type to find out the option working optimally for me.

I've already tried all kinds of permutations, but nothing seems to work. That's why I'm wondering if these are input-only settings.

Yesterday I have had exactly the opposite task. I needed Polish diacritics written as such and not as entities. Unfortunately, this will most probably not help you, as I used the Multilingual XML file type. There you'll find separate settings for read & write:

Maybe you could use this file type for your files.

The file type definitely looks promising. Unfortunately, I can't use it for YAML files. 
Hopefully, RWS will also update their other file types to allow users to tag up any content they like using regular expressions in addition to the use of embedded content processors.

I agree... vote for this one:  Improvement for all filetypes in Studio
