Your information is not enough. What is the format of the source files? When did that happen? Had you a Studio crash in the meantime? Where are the files stored?
The reason for asking is simple. I do work with Trados Studio since the very beginning. Since the virtual merge is possible, I use it very extensively, as most of my projects contain more than one file. I have even worked on projects with over 100,000 words in several virtually merged files and never ever encountered something similar.
